Nine Hours, Nine Persons, Nine Doors has two types of gameplay. Puzzles are placed behind the doors the characters enter, and the player must solve them to advance. This involves investigating each room, picking up tools, and using any notable items in the room. For example, a set of music scores is scattered about in inconvenient locations; when combined and played on a piano, they unlock a door. In the rest of the game, the player interacts with the other characters and make decisions that affect the story of the game. Different dialogue options can reveal different useful nuggets of information, and Junpei’s choices of which doors to enter personally changes the information the player learns. Junpei or the other characters may die depending on what doors and dialogue choices the player makes. There are 6 endings in total, and the player’s decisions change which ending occurs. Only one ending is the true ending, and one specific ‘bad’ ending must be achieved first in order to unlock the true ending.

Since mages, such as the one the player controls, cannot physically attack, the player must rely on magic. The player can launch a wide variety of magical spells by drawing runes on the DS's touch screen. Runes drawn more accurately result in more powerful spells. However, some runes are easier to draw than others, and drawing runes slowly may leave the player open to attacks. There are 18 different runes. The elements of magic that the player can use in LostMagic are: fire, water, earth, light, dark, and wind. Not too far into the game the player will be able to fuse runes, one example being fusing Fire 2 (explosion) and water 1 (ice shot) to make an explosion of ice. However, the combination of Ice 1 followed by Fire 2 is a completely different spell. Around the end of the game the player can fuse 3 runes together, creating 5832 new combination possibilities; however, some of these fail to work. In all there are 396 different spells. When used in combination, typically the first rune determines the effect
of the spell, and the other(s) determine its elemental type. For example, any Duo Rune (a Combo of two runes) starting with Fire 2 will be an explosion of some type. The variety of spells in LostMagic leads to a greater depth of gameplay.

The battle system is turn-based, and the position of the planets within the game affects the amount of damage wielded or received by each character. All characters in the game are associated with a specific planet, and their magic attack power is boosted when a character's planet is positioned favorably. Players can also boost their attack power by tapping their character when the circle of symbols has disappeared around them during a battle. This is known as a "Spell Strike", and a large flash of color (the same color assigned to the character's element) appears prior to the attack. The player may also tap their character right before they are hit with an attack to receive less damage. This is known as a "Reflex Guard," and puts the character into a guard stance and causes them to glow with blue light. However, some attacks cannot be guarded against in this way.
